The FAQ makes reference to
"the main problem of the novel itself has been solved, but a new problem is
introduced in the last few pages which threatens the future of mankind."
I read F&E and I don't know what this means. Does he mean the vague hint
that there are aliens out there who might attack one day? Or is there a
problem with Fallom, the Solarian child? Or is there something else I
missed?

Actually, the way I read it, I would have written the FAQ as "but
new problems are ...".
The latter being possibly more pressing than the former. But
even that begs the question of whether or not "the main problem
of the novel itself has been solved", since the problem, at least
IMHO, was greater than a simple choice between the Second
Foundation and Gaia as preferred by Trevize Golan to lead
Humanity to the "promised land", but the broader "Whither,
Humanity?", which in those last paragraphs is shown to not be
answered yet.

Funny. I just saw those last few lines as a comment on Fallom's weirdness,
that here Golan is, worried about aliens, when in fact there's someone
pretty weird right there. But I sensed no danger or suspense, since Daneel

My take on it was that Golan may have thought that Fallom was the product of
manipulation of the human race from beings outside our Galaxy; their attempt
to manipulate human evolution to suit their own ends.
He did mention that, to our knowledge, no other intellegence has
